The difference is fundamental: Crucially, science is a continuing debate BASED on the available facts. The advocates of those scientific debates are forever expected to be willing and able to defend all their positions, as well as to constantly challenge all other positions advocated using the available facts. Religions, on the other hand, are blind advocacies based solely on the feelings of absolutist and/or supercilious philosophers whose directives then are made impervious to further analysis and/or critique. As such, both Nazism and Communism were religions (Hitler, or "the power of the Will," being the Nazi GOD... while the communist God is that "lesser evils are always justified for the sake of the greater good"). Facts are irrelevant to all religions. And, unfortunately, as we have seen in the case of Islam and of communism, finally it really becomes a case where evil simply becomes good, more or less. It may not always be easy to tell which are the relevant facts, or even which are the correct facts. But it is always easy to tell who the real purveyors of evil are... because they will tell you themselves: They are always the ones discouraging a free and open debate of the facts. Because they know their arguments cannot stand against the facts, you will ALWAYS find the real purveyors of evil advocating and practicing censorship. When you really believe that you are in the right you believe that you are impervious to lies, and so you do not mind them. You welcome them, in fact, because they prove that you are standing with the truth. And the truth is always welcome by those who believe they are in the right. But when you know you are in the wrong (or merely suspect it)... you cannot bear either lies (or, least of all) the truth. And this fact is what will tell you who believes he is standing for the good, and who believes he is the advocate of evil.
